Won't charge the bases batteries unless the base batteries are set to recharge. There isn't enough excess power gen on the base to charge the batteries on the ship. Increase use of assemblers, refineries etc will use the power from the connected ship. It's better to either manually set the ship batteries to recharge (group on ship hotbar), or set up an event controller to do so.
