What would generally be neuroscience/psychology major’s favourite video game franchise or video game? Which matches the perfect collision of psychology, philosophy, and theology. One that a discussion of the human brain would easily be applicable for it.
Probably something fun and dumb like Super Mario Bros, since they're working with the material every other part of the day, so doing so at all times would get stale as shit.

Xenogears. There is literally no game more perfect to fit your description.
I think Prey (2017) kind of fits, but it doesn't really come together philosophically until the very end. There are parts that explore what it means to be human, how memory affects personality, etc that is discussed throughout though.
Omygod, Prey was such a neat game. Lots of moral dilemmas to think about, and characters that made you go ”well, I understand you but no”. Happy to see someone else who played the game :)

I agree with others recommending the Xeno universe. It can be very cerebral.
But gaming as an art form can tell stories as good or better than any other media. There are lots of options for covering those topics.
Story-driven games tend to be more specific, focusing on things like love, loss, and individualism. RPGs are probably more of the sweet spot for your topics.
JRPGs like the Xeno series and Final Fantasy 9/10 cover a LOT of life experience from individuals, to groups, to civilizations. However, Japanese culture and views on things like theology are very different than in the West, so expect some variance there.
CRPGs like Planeswalker might be up your alley. They tend to have a lot of reading, to the point that gameplay takes a back seat often. But being so story heavy they can cover a lot of philosophy. A newer example is Disco Elysium.
Lots of horror games like to delve into psychology, which inevitably spills over into philosophy and theology, but these tend to be lighter on story, leaving a lot to be inferred. The Suffering is a favorite of mine. Someone else mentioned Bioshock.
E.Y.E. Divine Cybermancy has a lot of talk about philosophy, spirituality, and theology in its lore. It's actually a bit complicated to follow. They are all cyborgs but human brains don't come up in conversation that often. A lot of them have really cool augmentations with robot eyes and metal faces.
Debatable, maybe. But I’ll throw The Evil Within series out there. Only played the second one though, still pretty cool (and freaked me out bad enough not to finish it!)
