I think I figured it out. I didn't have the energy to complete the living quarters. I didn't really understand what was going on with the tutorial and just built any old thing while not realizing the manpower I had was temporary.

When they left I was pretty much fucked because I hadn't built living quarters. I also just went out and recruited any old settler without checking for stats so I was lacking Strength in Facilities to get anything meaningful done.

I fired the randoms and went around with the Vit-o-Matic and got some high strength people instead and that fixed it.

If anyone is reading this in the future: many of the named characters from the SS2 content have super high stats and are recruitable for HQ.

I was hoping this would work but unfortunately I'm still stuck at all scrap 999.

I have looked at the wiki and it doesn't cover scrap logistics specifically OR HQ scrap storage.
